Linkage disequilibrium is a measure of association between alleles of two different genes. if there two loci in an organism (A and B) and two alleles at each of these loci (A1, A2, B1 and B2) linkage disequilibrium (D) is calculated as D = f(A1 B1)* f(A2 B2) - f(A1B2) * f(A2B1) (where f(X) is the frequency of X in the population)
